So I was trying to breed a Charmander but accidentally I reject one egg, Is that affect the probability? I mean do I have to star all over again?
No; rejecting eggs does not change your changes of getting a shiny. Masuda Method does not require a chain or sequence like shining chaining does. All you need is a foreign Pokemon as one of the parents.
