I was planning to make another one of those, giving it more Pokemon than Final Fantasy logic and all that, but I doubt you care. You're the one who brought up how much stronger a character from one video game series is compared to a character from another video game series. Depending on what logic is applied, one character completely destroys the other. Either I make a Final Fantasy-based match and Gau likely wins or you make a Pokemon-based match and Primal Kyogre wins. It's this big, biased mess that doesn't follow real logic in the first place (if you didn't notice neither game is very logical) and it's not going to end. Sheer Cold doesn't exist in Final Fantasy, Ultima doesn't exist in Pokemon. One is going to be severely crippled in either case and the other is going to win.

Also, 'lore wise' isn't really a reason. Yveltal is said to absorb the life force of living things. Nobody died in Y as far as I know. Oblivion Wing, which I'm pretty sure is supposed to sap the life force of things completely, can absorb HP but isn't a OHKO move. Primal Kyogre didn't turn the whole world into an ocean when you battled it. It didn't make a single ocean in the game as far as I know, correct me if I'm wrong.

If Primal Kyogre could technically be defeated by a leafy gecko, a pink cat, a fish that only knows Tackle and Flail, an electric magnet, ect. in the right circumstances, inform me why a magical feral boy stands less of a chance.
