Is there a way to "choose" which Pokemon with switch in from the use of an eject pack?

Thsi could be crutial information for my team. To rephraise it: is there a way to manipulate the game to select the Pokemon that would come out from eject pack.

Yes.
The Eject Pack forces your Pokemon to switch out. Unlike some moves (Roar, Whirlwind, etc.), you're able to choose which Pokemon comes in afterwards.
