My strongest Pokemon (Charizard) is weak against Water. everyting is fine until he brings out gyrados and sweeps my entire team with waterfall flinches and crit waterfalls and than it has a attack and speed boostong move so it nearly always outspeeds me and waterfall crits do even more. I also always keep a electric type on my team just for this battle but all my electric types are either level 3 or 40 something (incase you didn't know that is way to under leveled for elite 4 at least in this game) my electric type is always amphoros (still don't know how to write that name) and pikachu (i have like 10 pikachus but only one is near close to elite 4 level) and I also keep a xenaras on my team for dis because it has mega drain wich is grass type and every other member of my team are made for the other elite 4 members.

We can't really answer this without more information. What's your team, what levels do you have them at, like sumwun said, have you tried challenging everyone else first in order to get max exp possible? Please give us more information so we can help.
sorry @DrowsyDrakloak i got blastoice for my kanto starter in X and then i traded that for my zard but i didn't have a mega stone
Using Ampharos gives a better advantage on Siebold. If it's a low-level then you can grind Ampharos until it matches their Pokémons level.
You may want to simply go out of the E4, accept defeat once, and train(I got all my guys to 60 before the E4, and had a Gogoat, which made Siepold a breeze, except for the Gyrados, because grass isn't super effective to him, I had rock type moves though, so it was still easy.) So, either, quit and train your ampharos more, and definetly get the amparosite if you don't have it(on a small island given to you by a man on the way to Sea Spirit's Den, or, if you don't want to give up, teach one of your 'mons a strong rock type move through TM.
Just use Xerneas’s Geomancy, then 6-0 with moonblast or other Fairy STAB. It’s really that easy.

I have three strategies you could do:
1. You may want to simply go out of the E4, accept defeat once, and train(I got all my guys to 60 before the E4, and had a Gogoat, which made Siepold a breeze, except for the Gyarados, because grass isn't super effective to him, I had rock type moves though, so it was still easy.) DO NOT COUNT ON XERNEAS'S MEGA DRAIN, IT IS NOT SUPER EFFECTIVE TO GYARADOS!
2. Train your Ampharos as much as possible on the other 3 Elite 4 members if you don't want to quit the Elite 4 and have to pay, as well as equipping it with Ampharosite, for the Seibold Battle, to get it to high enough so it'll survive a hit and do a lot. If you don't have the ampharosite, it's on a small island given to you by a man on the water route on the way to Sea Spirit's Den.
3. Another option is to search through your TMs to teach one of your 'mons a strong Rock or Electric Type Move(super effective)This is what I did and I ended up twoKOing the Gyarados.)

Charizard can learn Rock Slide but Charizard itself is more than a special attacker than a physical attacker and Ancient Power is an Egg Move.
I didn't specifically say teach Charizard a rock move, I just said to teach it to any one of your stronger pokemon.
But because it's an Egg Move, he can't learn it now, it would have to be a TM, or convieniant level move that a pokemon is about to learn, in order to have any chance of getting it without leaving the E4.

My number 1 pick is Rotom-Wash. It has levitate, which means it isn't effected by earthquake. It has a great typing in electric-water which allows it to tank Gyarados's moves, and retaliate with 4x effective electric moves. It also deals with the other Pokemon pretty well with its STAB Thunderbolt(or other STAB). The other Rotom's aren't as good in this fight because Rotom-Fan, Heat, Mow, Regular, and Frost have weaknesses to his Water attacks, Ice attacks, Dark attacks, and Fighting attacks respectively. Rotom-Wash is the only one to only take neutral or not very effective from all his attacks. Here is a moveset for Rotom-Wash.
Rotom-Wash @ Any
Thunderbolt
Hydro Pump
Dark Pulse
Volt Switch / Thunder Wave / Shadow Ball / Filler
Even though Rotom-Wash is rare, it should be used because in my opinion, it has the best matchup against him. I hope I've helped!

I know, I wasn't suggesting getting a Gogoat. And thanks for the clarification on the moveset.
I know that Electric would be easier, also.

In XY, you can only get one, in the Lost Hotel on Tuesdays.
