Phione isn't one of the Pokémon that are Shiny Locked. So yes, you can breed for a Shiny.

I would imagine Masuda Method works, why wouldn't it?

I don't see how that link is definitive evidence for it being particularly helpful for Masuda breeding, it could have been shiny anyway, but again, why wouldn't it? (heh)
