I've only got one 3Ds and I haven't seen Latios in my Pokemon Y, I'm fairly new to these games but I have Latios in my alpha ruby and I want to get it to my Pokemon Y, can I somehow do this with the GTS?

Yes
In Pokémon Y, you have to first deposit any Pokemon on the GTS. (Preferably a weak or common Pokemon that no one else would want) Let's pretend Pidgey. Then choose Latios as the Pokemon wanted. Mention the Latios' level if you can. After you have deposited the Pokemon, switch to Pokémon Alpha Sapphire or Omega Ruby game. On that GTS, go to "seek Pokemon'', and choose "Pidgey" or whatever Pokemon you deposited. You will find that your character in Pokémon Y offered a Pidgey in exchange for Latios. Click him, choose your latios, and BAM! You should have a Latios in Pokémon Y.

But don't I have to see the Pokemon in game before I can search for it on the GTS?
I don't think you have to. But I could surely be wrong.
Before Gen 6, you did have to see the Pokemon in game before you could search for it in the GTS.  But, in Gen 6, if you scroll to the bottom of the list of letters when you enter the Pokemon you look for, there should be a button that says something like "Enter name." If you press that, you can enter the name of any Pokemon, it doesn't matter if you've seen it or not. I'm not sure if you have to capitalize the Pokemon's name, but I know that you have to spell it right.
