Say I have a Spanish Haunter and an English Golurk. I've bred them twice. Does that mean the shiny rate is increased even further, or does it just get modified once?
No; the number stays the same. Masuda method does not chain.
The Shiny Rate doesn't keep on increasing with the Masuda Method. Or else it'd be like op. :P Anyway, so yeah it only gets modified once.
