For example, a mold breaker and Shedinja battle. Could the mold breaker kill Shedinja with a normal or fighting type move, or does Shedinja keep those immunities?

No, a Pokemon with Mold Breaker (let's say Rampardos) can't hit Shedinja with a Normal/Fighting move, like Headbutt. Mold Breaker only ignores abilities, not regular types.
