Lati@s are much more of a pain to catch thanks to their roaming mechanic. Once you eventually track one down, save yourself the hassle of catching it -- you'll thank yourself. Conversely, Rayquaza is a static encounter, so you can just save in front of it and keep lobbing balls until you eventually catch it. There's no particular incentive to use it on Rayquaza.
