The description for the dive ball is, "A somewhat different Poké Ball that is more effective when catching Pokémon in or on the water." So for Kyogre that would be a big ol YES but for lugia it depends on where it spawns I'm not really sure but if you encounter lugia and there is water below it, the dive ball should work.
If you're not really sure, you should post a comment instead of an answer.
Note I don't have irrefutable evidence to back this up.

- Kyogre isn't caught while surfing, fishing, or underwater. It's much more likely that the Cave of Origin is tagged as a cave (hence Dusk Balls get a boost) instead of anything the Dive Ball applies to.
- According to https://www.serebii.net/omegarubyalphasapphire/legendary.shtml , Lugia's met location is Sea Mauville. It's entirely probable that Dive Balls apply in this instance --- it's caught under the water.
Sea Mauville is listed as having an underwater area on that bulbapedia page. At this point, I think the answer is Lugia is covered, Kyogre isn’t.
