Does baton pass keep the boost to stored power

like if you used a stat move then use baton pass would stored power be effected.

Yes, Stored power would be affected. This is why a lot of Baton Passing teams usually end with a pokemon that knows Stored Power, like Espeon or Sigilyph.

Fun fact: Stored power can be as  high as 860 base power before STAB. With STAB is 1290. If espeon not to mention the full power from the special attack boosts.
