Eevee has a gender ratio 87.5% male and 12.5%. I keep running to male Eevee in the wild, yeah, that's normal. But why when I breed a female Sylveon with ditto, I got so many female Eevee? There were some male Eevee too, but female Eevee was very easy to get, about 50% and 50%. Why is that?

No

There is no evidence to point to differing gender ratios for hatching and catching.
Unless you happen to have a male Pokemon with cute charm leading your party when you hunt for wild eevees; where the chance of a female eevee appearing will be 66.7%.(But judging from your question that's obviously not the case)

I would just think it's RNG being  RNG tbh
