Mega mewtwo y vs mega mewtwo x?

For the most part, Mega Mewtwo Y is better. Its SpA is higher than Mega Mewtwo X's Attack, and it's got a more usable movepool. Here's the set I would run:

Mewtwo @ Mewtwonite Y
Ability: Pressure -> Insomnia
Timid Nature
EVs: 4 HP / 252 SpA / 252 Spe
-Psystrike
-Shadow Ball
-Aura Sphere
-Recover

Radicool21 is right. x is mixed which is good in-game, but y is all sp.a, great for competitive.

I believe Mewtwo x is better than Mewtwo y because dark type moves can be super effective against y but not against x. X has better stats. Y has low defence.

Everything you mentioned in this answer goes both ways. Mewtwo-Y is weak to Dark, but Mewtwo-X is weak to Flying. Mewtwo-X does not have a better base stat total than Mewtwo-Y, they tie at 780. Mewtwo-Y's low Defence is exchanged for an important boost to its Speed which is arguably more important on an offensively-inclined Pokemon.
