That was in BW2
Some dude in Petalburg I think references the fact that your family came from Johto.
1. Professor birch gives you the other starter from the other regions saying that's were the came from
2. Someone (can't remember who) tells you of a war, similar to the one in Kalos
3. Someone refers to a tall man (AZ from Kalos)
4. Battle maison is said to be a copy of the one in Kalos

To Generation I

  1. An old male NPC in Mauville City, who tells the player that he was born in Sinnoh, also tells that his son lives in Kanto.
  2. A Backpacker in Lilycove City's Contest Spectacular Trainer Fan Club says he came all the way from Kanto to see Lisia.
  3. A stone in a vitrine in Steven's house is from Rock Tunnel.
  4. A sample of water from Kanto is on display at the Oceanic Museum.

To Generation II

  1. Like in the original games, the player character and his/her family are originally from the Johto region in Omega Ruby and Alpha Sapphire.
  2. A stone in a vitrine in Steven's house is from Mt. Mortar.
  3. The Oceanic Museum contains a water sample from the Johto region.

To Generation IV

  1. The Oceanic Museum contains a water sample from the Sinnoh region.
  2. An old male NPC in Mauville City tells the player that he was born in Sinnoh.
  3. A painting in Lilycove Museum depicts Giratina in "an odd landscape with bizarre and fantastic scenery". Another painting depicts Arceus.
  4. A stone in a vitrine in Steven's house is from Mt. Coronet.

To Generation V

  1. A globe in Wally's house has a pin stuck in the place of Unova.
  2. The Oceanic Museum contains a water sample from the Unova region.
  3. Aarune tells the player upon meeting him that he is originally from the Unova region.
  4. An old male NPC in Mauville City, who tells the player that he was born in Sinnoh, also tells that his great-grandson is "off dreaming in Unova".
  5. A stone in a vitrine in Steven's house is from Chargestone Cave.
  6. A model of then-unfinished Royal Unova can be found at the Oceanic Museum.
  7. Two Casteliacones can be found at the Trick House during one of the puzzles.
  8. A man in Pacifidlog Town mentions how he once dreamed of playing at the Big Stadium. He also gives the player TM56 (Fling).

To Generation VI (Kalos)

  1. The Square Tower in Mauville City was built to commemorate the friendship between Mauville City and Lumiose City in Kalos.
  2. A man in the Mauville City Food Court mentions a "cloche" that is used at restaurants in the Kalos region. He also says that the owner of the Food Court imported them because he admires Kalos.
  3. An old man in Mauville City says that his grandson is a designer in Kalos.
  4. A young girl in the Verdanturf Town PokéMart says: "Ball, Ball, Nest Ball. Ball, Ball, Luxury Ball." She says that she learned the song from a "strange person in red clothes" in Kalos.
  5. A man in the Laveridge Town Pokémon Center says he travelled from Kalos to exprience the hot springs in Hoenn.

Kalos references aren't done yet, but I will complete them in time.

In Stern's Shipyard in Slateport City, a blueprint on the table on the second floor says, "The technology of the super high-speed rail in Kalos will be used for the next-generation propulsion mechanism of this ship."

Well the games tend to have a lot which may be why no one has answered, of the top of my head there's the aquarium with water from each region, the tower in Mauvile, the secret base guy is from Unova, and the battle maison. I know thee are more but it would take a while for anyone to find ALL the references. I hope this is a start.
