I mean of course it has to, but I'm taking off all my Alakazam's defenses in order for it to get the defense boost and attack boost as the opponent's defenses are lowered.
Is there anything I am doing wrong or is it the move it self?

Wonder Room swaps the Defense and Special Defense of all Pokémon, but stat changes remain on their respective stat. This effect lasts for five turns. Similar to Magic Room and Trick Room, using Wonder Room while it is already in effect will end it immediately. - Bulbapedia

Of course this move works, you confused that Wonder Room swaps Defense with Special Defense and there is nothing about Attack stats.

As you know Alakazam has a low Defense and a high Special Defense.
Alakazam's normal role is special sweeper meaning it has more Speed and Special Attack.
I never see a Physical Alakazam.

Wonder Room swaps the Defense and Special Defense of all Pokémon, but stat changes remain on their respective stat.

If you want Alakazam to get defensive boosts, train in Special Defense.

However, Alakazam will not get any attack boosts. If you want Alakazam to hit Special Walls harder, use Wonder Room as their defense becomes their Special Defense.

You've got the idea of the move wrong.

Here's the explanation for Wonder Room:

>The user creates a bizarre area in which Pokémon’s Defense and Sp. Def stats are swapped for five turns.

What I think you comprehended was that there is a swap between attack and defense, when in fact attack (or special attack for that matter) have no relation at all with Wonder Room.
Also the opponent's defenses are not lowered in any way, just swapped.
