Does EV yield change based on the level of the fainted Pokémon?

If I defeat a Level 2 Audino, does it give the same amount of EVs as a Level 36 Audino?

Short answer, yes, it gives the same amount.

Level of the Pokemon does not matter when EV training, the EV yield is always the same for the same species of Pokemon.
That's why you optimally want to find Pokemon that give a lot of EVs in a stat and are low leveled.
