Is there a limit on how high the PP can go when using PP Up?

Yes there is. You can only use it three times on one move, or a PP max just once does the same.

PP up Raises the PP of one selected move by 1/5 of the move's base PP.

PP max Raises the PP of one selected move by 3/5 of the move's base PP.

You wouldn't want somebody with 999 Earthquakes, imagine how broken the metagame would be.

I was trying to get silver wind as high as I could on my butterfree when facing MewTwo.  I did notice that on another move that PP raised it by two instead of one like it did on silver wind.

Yeah. In in the case of silver wind, it can have a max of 8 P.P.
