Does a Pokemon's base stat increase when it transfers from Gen 5 to Gen 6?

-For example: Gigalith's S.Def went from 70 in V to 80 in VI. Does it increase when brought through the transporter or bank?

Yes. Since the Base Stat of 80 is hard-coded into the game's data for all Gigalith, then that means all Gigalith will have a base SpDef stat of 80 with no exceptions.

However, all IVs and EVs in the range of 0-252 will be the same.
