If you'd like to think so, then yes. Obviously a creature in a video game will not steal your soul in real life, but if you want to believe it does, there's nothing stopping you.

So in theory the Trainer who owns the Shedinja does have his/her soul taken if you want to believe it does, although this obviously does not effect your game at all.

No, the main character still has a soul. It may be a joke that Game Freak did.
