You have witnesses a critical capture.

>A totally new mechanic of capture is the Critical Capture. This feature works like Critical Hits in battle where there is a slight chance that this feature occurs. Critical Capture will be noticed when you throw the Pokéball. It'll pause in mid-air and make a metal noise. When it hits the Pokémon, it will shake once and capture. This cuts two of the four random calculations out of the overal capture mechanic making it more likely to capture the Pokémon. However, it can still fail.

does critical capture happen commonly?

A critical capture is a special new mechanic in Gen V. It is a 1 in 16 chance it will occur. (6.25%)

In the normal case, a PokeBall shakes four times. This means there are four chances for it to fail. However with a critical capture it only shakes two times! This halves the chances of it failing. Unfortunately there are only two chances for it to fail so it can still fail.

Hope I helped. ;)

Pokeballs shake three times, not four.
I think when it closes that counts as a shake cause the Pokemon can escape then.
