Is it possible for a Pokemon with Fake Out to make a Pokemon that's behind a sub flinch?

No.Pokemon behind a substitute can't flinch.

Actually, this previous answer is incorrect. A Pokemon with infiltrator can bypass a sub and flinch the Pokemon with fake out. For example, a Meowstic, which has infiltrator as an ability, can learn fake out.

Edit: Infiltrator was introduced gen V but the infiltrator+fake out combo was introduced in gen VI with Meowstic. From gen 3-4, the best answer is correct.
