Same goes for bubbling water and dust clouds. Is it walking around? Does the bike affect it if it is dependent on walking around? Or is it time-based? Is there anything that raises/lowers the chances of one spawning?

Sometimes you're so lucky that you find them every single minute, Or so unlucky to the point you don't find them at all even though you've played for 5 hours straight. Hope this helps!

No it isn't affected by any said factors. Like @™ TY commented on your question, it's random from taking steps. I have once asked a pretty similar question like this one and user @First Sinner answered that it is pure RNG as well :]
How do you know this is true?
Experience. I play B2 a lot and a sometimes, shaking grass appears every minutes. Though the other times, they just don't appear for 3 hours straight. I'm very sure it's completely random.
How do you know it's based on steps and nothing can raise the chances?
Since it's pure RNG (though you'll need to walk in order to trigger one as It won't show up if you just stay in one place), so I don't think there's any way to raise the chances etc. You just need to believe in the RNG gods or make a sacrifice to them :P /hj
Catching a Pokemon is also pure RNG, but there are lots of ways to raise the catch chance. How do you know this is different?
okay you got me there :[ though I'm not sure if there's any way to increase the rate of one appearing.
