Since it is impossible to encounter Lugia / Ho-Oh in US / UM respectively, yes, it would also be impossible to get one theme in each game, at least through normal gameplay. if you are asking whether both tracks exist within both games' files, I can't say for certain, but I would imagine they would. But it would still be impossible to get the game to play one of those themes without seriously messing with the code.
